geometry_fragmentation
The script can do following tasks:
- List all C-C bonds in peptide backbone
- Make lists of atoms in fragments using list of bonds to be cut as an input
- Prepare geometries of the fragments as separate files
- Run iterative fragment-based calculation of atomic charges in large system
